Living in New Mexico, and having much experience in ranch work, maybe I can shed some light here. Well, at least on some of it.
There have been several mutilations in western NM. Mostly all on the reservation there. The actual mutliations themselves were known to be human inflicted. They were, in fact, somewhat secretive tribal shaman, that were paid to extract some revenge, on outsiders that got into a "tiffy" with some tribe members.
What makes this story interesting, is that while an Albuquerque news journalist was there, setting up interviews with the locals, other freelance writers were there too. Most likely to leave out some particulars, so the story could be sold to the "Inquirer".
However, this does in no way account for mutilations in northern New Mexico, and southern Colorado. Those were entirely different. Rancher's were actually scared (and that's tough to do), and despite taking turns driving around all night looking for the culprits, the animal deaths continued.
Now, if you live in the city, you may have no clue how things work out here. But with common local knowledge of cattle and horse deaths, any fool caught trespassing in the middle of this would be shot on sight. Then drug up into a canyon for the coyotes. These are not small ranches here. Where I worked was over 200,000 acres. Some are twice that. I don't know anyone, military or otherwise, that would risk their lives for a meaningless hoax.
